    BACKGROUND: Life processes are determined by the organism's genetic profile and multiple environmental variables. However the interaction between these factors is inherently non-linear [1]. Microarray data is one representation of the nonlinear interactions among genes and genes and environmental factors. Still most microarray studies use linear methods for the interpretation of nonlinear data. In this study, we apply Isomap, a nonlinear method of dimensionality reduction, to analyze three independent large Affymetrix high-density oligonucleotide microarray data sets. RESULTS: Isomap discovered low-dimensional structures embedded in the Affymetrix microarray data sets. These structures correspond to and help to interpret biological phenomena present in the data. This analysis provides examples of temporal, spatial, and functional processes revealed by the Isomap algorithm. In a spinal cord injury data set, Isomap discovers the three main modalities of the experiment – location and severity of the injury and the time elapsed after the injury. In a multiple tissue data set, Isomap discovers a low-dimensional structure that corresponds to anatomical locations of the source tissues. This model is capable of describing low- and high-resolution differences in the same model, such as kidney-vs.-brain and differences between the nuclei of the amygdala, respectively. In a high-throughput drug screening data set, Isomap discovers the monocytic and granulocytic differentiation of myeloid cells and maps several chemical compounds on the two-dimensional model. CONCLUSION: Visualization of Isomap models provides useful tools for exploratory analysis of microarray data sets. In most instances, Isomap models explain more of the variance present in the microarray data than PCA or MDS. Finally, Isomap is a promising new algorithm for class discovery and class prediction in high-density oligonucleotide data sets

    Isolation of microsatellite loci in the Capricorn silvereye, Zosterops lateralis chlorocephalus (Aves : Zosteropidae)

    The Capricorn silvereye (Zosterops lateralis chlorocephalus ) is ideally suited to investigating the genetic basis of body size evolution. We have isolated and characterized a set of microsatellite markers for this species. Seven out of 11 loci were polymorphic. The number of alleles detected ranged from two to five and observed heterozygosities between 0.12 and 0.67. One locus, ZL49, was found to be sex-linked. This moderate level of diversity is consistent with that expected in an isolated, island population

    55 Cancri: A Coplanar Planetary System that is Likely Misaligned with its Star

    Although the 55 Cnc system contains multiple, closely packed planets that are presumably in a coplanar configuration, we use numerical simulations to demonstrate that they are likely to be highly inclined to their parent star's spin axis. Due to perturbations from its distant binary companion, this planetary system precesses like a rigid body about its parent star. Consequently, the parent star's spin axis and the planetary orbit normal likely diverged long ago. Because only the projected separation of the binary is known, we study this effect statistically, assuming an isotropic distribution for wide binary orbits. We find that the most likely projected spin-orbit angle is ~50 degrees, with a ~30% chance of a retrograde configuration. Transit observations of the innermost planet - 55 Cnc e - may be used to verify these findings via the Rossiter-McLaughlin effect. 55 Cancri may thus represent a new class of planetary systems with well-ordered, coplanar orbits that are inclined with respect to the stellar equator.Comment: Accepted to ApJ Letters, 16 pages, 4 figures, 1 tabl

    Three Body Resonance Overlap in Closely Spaced Multiple Planet Systems

    We compute the strengths of zero-th order (in eccentricity) three-body resonances for a co-planar and low eccentricity multiple planet system. In a numerical integration we illustrate that slowly moving Laplace angles are matched by variations in semi-major axes among three bodies with the outer two bodies moving in the same direction and the inner one moving in the opposite direction, as would be expected from the two quantities that are conserved in the three-body resonance. A resonance overlap criterion is derived for the closely and equally spaced, equal mass system with three-body resonances overlapping when interplanetary separation is less than an order unity factor times the planet mass to the one quarter power. We find that three-body resonances are sufficiently dense to account for wander in semi-major axis seen in numerical integrations of closely spaced systems and they are likely the cause of instability of these systems. For interplanetary separations outside the overlap region, stability timescales significantly increase. Crudely estimated diffusion coefficients in eccentricity and semi-major axis depend on a high power of planet mass and interplanetary spacing. An exponential dependence previously fit to stability or crossing timescales is likely due to the limited range of parameters and times possible in integration and the strong power law dependence of the diffusion rates on these quantities.Comment: submitted to MNRA

    Method of Controlling Steering of a Ground Vehicle

    A method of controlling steering of a vehicle through setting wheel angles of a plurality of modular electronic corner assemblies (eModules) is provided. The method includes receiving a driving mode selected from a mode selection menu. A position of a steering input device is determined in a master controller. A velocity of the vehicle is determined, in the master controller, when the determined position of the steering input device is near center. A drive mode request corresponding to the selected driving mode to the plurality of steering controllers is transmitted to the master controller. A required steering angle of each of the plurality of eModules is determined, in the master controller, as a function of the determined position of the steering input device, the determined velocity of the vehicle, and the selected first driving mode. The eModules are set to the respective determined steering angles

    Characterizing Multi-planet Systems with Classical Secular Theory

    Classical secular theory can be a powerful tool to describe the qualitative character of multi-planet systems and offer insight into their histories. The eigenmodes of the secular behavior, rather than current orbital elements, can help identify tidal effects, early planet-planet scattering, and dynamical coupling among the planets, for systems in which mean-motion resonances do not play a role. Although tidal damping can result in aligned major axes after all but one eigenmode have damped away, such alignment may simply be fortuitous. An example of this is 55 Cancri (orbital solution of Fischer et al., 2008) where multiple eigenmodes remain undamped. Various solutions for 55 Cancri are compared, showing differing dynamical groupings, with implications for the coupling of eccentricities and for the partitioning of damping among the planets. Solutions for orbits that include expectations of past tidal evolution with observational data, must take into account which eigenmodes should be damped, rather than expecting particular eccentricities to be near zero. Classical secular theory is only accurate for low eccentricity values, but comparison with other results suggests that it can yield useful qualitative descriptions of behavior even for moderately large eccentricity values, and may have advantages for revealing underlying physical processes and, as large numbers of new systems are discovered, for triage to identify where more comprehensive dynamical studies should have priority.Comment: Published in Celestial Mechanics and Dynamical Astronomy, 25 pages, 10 figure

    (Invited) Vacuum Ultraviolet Photochemical Atomic Layer Deposition of Alumina and Titania Films

    Conventional atomic layer deposition (ALD) is a thermo-chemical process where co-reagents are sequentially pulsed in cycles onto a heated substrate. As an alternative to substrate heating, various forms of other “non-thermal” ALD processes are being investigated. Herein, the photochemical atomic layer deposition of Al2O3 and TiO2 thin films at 60°C is reported using a shuttered vacuum ultraviolet light source to excite molecular oxygen as a co-reagent with the metal precursors. The growth mechanisms using trimethyl aluminium and titanium tetraisopropoxide precursors, are investigated using in-situ quartz crystal microbalance and post-deposition ellipsometric measurements. The photochemical ALD Al2O3 films exhibit different capacitance equivalent thicknesses for irradiated and masked regions respectively, even after post-deposition annealing. The photochemical ALD titania films are amorphous and when incorporated into Pt / TiO2 / Pt metal - insulator - metal structures, the titania exhibits a resistive switching behavior.</jats:p
